LOGAN AS BOSS
I think some of it may have had to do with the "tamed" Wolverine leading the X-men (and being, in general, coming across as an asshole rather than a "tough but fair" leader.) Logan works best in an "attack dog let off his leash" role, much like the way they used him in the X-men anime, or in a solo role.
I just didn't buy Wolverine in a leadership position over Cyclops or, more annoyingly, Storm.
CHARACTER DEVLOPMENT
Add to the fact that Logan was also ALWAYS piloting the Blackbird, they really diminished Scott and Ororo as characters. Iceman and Kitty, too, were hardly developed as characters. Emma got alot of character development but they pretty much killed her off in the final episode. Out of all of the X-men, Rogue got the most development, but she wasn't a member of the team for half the series. The same goes for Nightcrawler.
Magneto and his daughters did get character development, but they weren't X-Men. Ditto for Mystique (we know more about her than we do Iceman and Kitty).
Maybe another season would've fixed many of these problems, but they REALLY should've taken care of these issues in the first season (maybe axe some of the Wolverine centered episodes that didn't advance the main plot to the next season and, I don't know, give Kitty an episode centered on her?)
Any way, I do wish they had made a second season.
